The application to fly there can be done online, via the foreigners zone Civil Aviation Administration of the Ministry of Communications Remote Control UAV Specification Management System
However there is no way to pay online and you will get a bank slip. Luckily my in-laws paid for me locally in Taiwan, and was done about 2 months before I travelled. Approval took nearly 6 weeks from payment being confirmed.
